A guy who works for my was riding along on his Softail and it was sputtering and coughing all over the place. He pulled the choke and it began to run better. So he figured the carb needed cleaning. Pulled it apart. Lo and behold, 'twas full of water and gunk. Cleaned it. Figured he ought to check the tank. Pulled the petcock, the filter screen was covered in muddy, rusty, yech. Very nasty stuff in there... lots of water, dirt, and milky looking fuel... Drained the tank and let her dry out a bit. He's off to the gas station right now to get fresh gas, but I'll let you know how it turns out.
Might just be you got yourself some bad gas or goop in the tank. Try pulling the petcock and taking a looksee.
